I think we missed the closed station of Leuchars (Old) (1848 to 1921), about 800 yards north of the current station and on the line to Tayport.

Indeed you are most correct. I have mentioned the said matter in the Wikipedia "article talk" section, as the actual line template appears to require special permissions to amend it. However, Leuchars (Old) has now been added to the line template under the entry for Tayport.

Let us remember that rider note on the journey preamble concerning Rule 15 on the Edinburgh and Northern Railway.

Incidentally, was
Lindores (1st station .. opened and closed in 1847) that Railscot states to be on the Edinburgh and Northern Railway as a temporary terminus, also known as Abdie?

For what it's worth: Dewick's atlas shows stations -- all indicated as closed pre-1901 -- at the junction at Glenbirnie; and on the line thence to Ladybank: a little way south-east of Glenbirnie, at Abdie; and a little way south-east thence, at Lindores (1st); after this, falling in with "general consensus". As is known, this atlas's perception of things can at times be on the eccentric side...
