I wanted to create a spreadsheet in which I can mark off what stations I have boarded or alighted at. To do this, I downloaded this list of CRS codes and their corresponding stations from National Rail Enquiries, and just deleted the CRS code column. There seem to be more entries in this list than there are stations. So the questions here are:
  • Precisely how many stations should there be on the list at the moment?
  • What do I need to remove from my list to have each station listed once and no extras?
I want just National Rail - no Underground, preserved or light rail.

If I understand correctly, you want a list of CRS codes for stations only. The list on the page you linked seems to show just that (at least, the displayed list, I haven't followed their 'download' link). Copy/paste that list into something else. You may need to look up recently opened stations separately.

Plug here for my stations pages, which may or may not directly help you: http://www.railwaycodes.org.uk/stations/station1.shtm

Some stations are up for debate depending on when you started counting. I would expect most rail enthusiasts to agree to a figure between 2,567 and 2,574. The following link summarises the issue.

Start with the ORR data and then look at what has changed, what they include and what they don’t include.

Soham has opened

The status of Heathrow T4, Sampford Courtenay, Bishops Lydeard, Corfe Castle, Redcar British Steel, IBM and Manchester United Football Ground Halt cause the most debate.

Then there are those dozen or so stations that have multiple CRS codes due to the way that they are split operationally (though in practice only the main code is used for retailing).

Then there are Moor Park (LU station on LU line, through which NR (Chiltern) trains pass, that could but don't stop); and East Putney, Southfields and Wimbledon Park (somewhat similar)
