We're booked to travel from Stockholm to Copenhagen in a couple of weeks and just had a message from SJ saying that the service will stop at Malmo and to use local trains on from there. Being nosey it seems that this is happening to a lot of of these services that week. Anyone got any idea why?

This happens frequently.

Not all the SJ X2000 trains have the necessary signalling equipment to be operated in Denmark. SJ manages this by turning trains in Malmö and directing passengers to Öresundståg.

As an aside, if you expect to have lots of luggage or have limited mobility, you might prefer to alight in Lund Central. You can make a same platform change there. If you change in Malmö you'll have to walk through the upper level concourse and down to the lower level platforms for the train to Copenhagen.

Thanks for the info and the advice!

That's interesting. When I got on one of these trains, the train manager was very keen to make sure people with Öresundståg tickets didn't board and "only SJ Swedish Rail tickets are valid on this train".

I had such a ticket having travelled from Gothenburg, but plenty got refused. Seems they're happy to rely on Öresundståg when it suits. Sounds a bit like certain TOCs in this country!
