I know this is not, strictly speaking, wholly related to rail fares, but I thought this may be the best place to ask. Mods please move if not!

If I hold an outboundary Travelcard with zonal validity in Zones 5 & 6 only, is there likely to be any issue with using it to obtain a discount on a KPMG Thames Clippers fare which covers travel which is nowhere near those 2 zones?

The website for Thames Clippers simply states that a TfL Travelcard is needed (for a fairly reasonable discount), so I expect there is no problem in using one with any zonal coverage. I have used a Redhill-London Zones 1-6 Travelcard successfully before now, but not one which does not go anywhere near the area of travel.

Your thoughts would be much appreciated! Thanks :)

I've never heard of there any being zonal stipulations regarding the discount. After all, the Clippers operate in zones 1–4, so if they had to allow any combination of those four but exclude others, the actual quantity of excluded season tickets in use by the public would probably be quite low.

A travelcard is a travelcard is a travelcard - you'll be fine.

Also, remember that as far as TfL buses are concerned, there is only one zone: ie any travelcard is valid on any TfL bus, be that in central London or in Dorking, Slough, Dartford or wherever. So in actual fact you could legitimately travel to your point of boarding the boat by bus using your pass, even if its validity on trains ends miles away.
