Greater Anglia have a gap between Cambridge/Ely and Peterborough. If you were to use GA services exclusively you'd have to travel via Bury St Edmunds rather than the direct XC and EMR services
I'm trying to get my head around what you are saying.

All relating to Northern-land:-
- Crewe & Liverpool Lime St - around 36mins direct with Avanti, versus around 2¼ hr with Northern via Manchester & the Airport (on a through train).
- Crewe & Warrington BQ - around 18mins direct with Avanti, versus longer via Chester with TfW, or much longer via Manchester & Earlestown with Northern.
- Wigan NW & Warrington BQ - around 11mins direct with Avanti, versus a change at Huyton or at Manchester Vic with Northern.

Slightly off-topic: Porthmadog/Minffordd to Blaenau Ffestiniog is a long way round by National Rail, but a heck of a lot quicker if you skip the TOCs and use the Ffestiniog Railway instead.

Glasgow to Edinburgh on Avanti involves going via Carlisle and taking roughly 2-3 hours, compared to the 45 minute Scotrail express.

Leicester-Peterborough via EMR would involve travelling via Nottingham which would take around half an hour longer than taking the direct CrossCountry service.

Peterborough-York on CrossCountry services would involve having to go via Birmingham taking 4 and a half hours, with the direct LNER services usually taking a quarter of that time.

Guildford to Reading with SWR compared to GWR.
Hull to Scarborough with Transpennine compared to Northern

Hereford to Shrewsbury on West Midlands, and Hereford to Crewe (and Shrewsbury to Crewe!).

Enshrined in the West Midlands Day Ranger rules which means Shrewsbury-Hereford direct is not allowed.
Can't be that TfW don't cooperate because Shrewsbury-Crewe/Chester/Birmingham is allowed.

Crewe-Carlisle on Northern is another very long way round (via Manchester-Leeds-Settle).
Would be good for an NW Rover ticket, but Crewe isn't allowed (Chester/Northwich/Stockport is).

Similarly normally with TPE. Although at some times of the day will be able to change at Lockerbie.

Southport to Liverpool much more direct by Merseyrail. Using Northern would necessitate travelling to Wigan and changing trains there (as well as a short walk across the road from Wallgate to North Western stations).

Newcastle to Carlisle on TPE. Via Edinburgh or Manchester.
